DIA Increased Ability to Quantify Peptides Across Samples

A major advantage of SWATH-DIA is a superior ability to match peptides identified to extracted fragment-ion chromatograms relative to the percentage of identified peptides in shotgun analyses that can be matched to a corresponding precursor-ion chromatogram. This enhanced ability to detect fragment-ion chromatograms by DIA-SWATH is due to better signal-to-noise in MS/MS scans relative to survey scans. A transparent readout of the percentage of identified peptides that can be matched to fragment-ion chromatograms is provided in Protalizer’s quality metrics reports that are automatically generated by the program with each analysis.
Increasing the Amount of Informational Content Obtained From Comparative Proteomic Studies Through DIA Assays With Protalizer

DIA assays offer the ability to obtain more confidence in protein changes detected across biological conditions compared via fragment ion chromatograms showing a series of fragment ions assigned to each peptide quantified, rather than having only the matched MS1 precursor intensity peak for quantification.
One limitation that currently exists is having to manually extract peptide fragment ion chromatograms in Skyline or with instrument-vendor viewers such as PeakView with AB Sciex Triple-TOF instruments that is time prohibitive in large scale DIA studies where thousands of peptides and proteins are quantified.
We developed the Protalizer DIA software package to provide a solution to this by automatically generating archives of fragment ions showing every peptide quantified along with the most consistent endogenous peptide identified across all the samples compared with similar elution time as a control for instrument and sample preparation variability. These automatically generated fragment ion chromatograms are organized by protein name and allow any users in your organization or collaborators that are not mass spectrometry experts to use for reviewing and verifying results, not to mention saving mass spectrometry operators countless hours that have to be spent to extract even as few as 50 peptides across samples compared.

Why Hasn’t Every Biological Lab Done a Mass Spectrometry Based Comparative Proteomics Study to Determine Proteins That Are Differentially Regulated?

First, most labs want reliable quantification of proteins but cannot afford to purchase stable isotope technologies in the current funding scenario.
Second, many researchers have previously done proteomics studies, or know a colleague that has, and not been able to verify the quantitative differences reported to them by independent methods such as western blotting.
We developed Protalizer to solve these limitations by creating a different proprietary approach to accurately normalize relative peptide concentrations that outperforms existing label-free approaches such as total-ion-current corrections. In addition, during the development of Protalizer the results obtained showing altered protein concentrations in experimental groups were validated and steps are implemented in the program to eliminate quantification results that are unreliable without substantially sacrificing sensitivity.
